The thing about MegaMewtwo X is that, it's not a physical pokemon you play as. You play as Mewtwo but once the bar fills up above it's healthbar (it gets filled up when you get hit I'm pretty sure), you temporarily transform into Mega Mewtwo X. The same thing happens for Mega Mewtwo Y. There are two Mewtwos in the game. One is such X and the other is Y.
